Just a good old-fashioned retcon. We're never going to go there again in all likelihood so it doesn't particularly matter at this point.
King's Landing (except for the Red Keep) looks entirely different in s1 to in the subsequent seasons btw because they didn't start shooting in Dubrovnik until s2. And the design for the Sept of Baelor in s1 is very different than how it's looked from s3 onwards. So there are tons of these little production design retcons floating around. It's not just the Eyrie.

Is it correct they tore down the entire Eyrie set? I'm sad about that! I was hoping there would be a return there eventually. I suppose they could rebuild it if needed in extended season(s)!
I never understood why they re-did the computer / CGI images of the Eyrie anyways. Was there ever a real explanation from the FX side of it? Was it due to complaints it wasn't "canon" enough? I personally liked the Season 1 version better from an artistic standpoint. It's one of my favorite castles in the books (Casterly Rock is another one) because of how weird they are described. Casterly Rock with it's cool port inside the mountain from the sea and all the mines riddled through it...
Anyways, I'll miss the Eyrie!

Is it correct they tore down the entire Eyrie set? Yep. During the s4 shoot. They used that part of the Paint Hall to make a new top of the Wall shoot that now apparently uses the biggest greenscreen in Europe.
I don't think they'll go back there in the books either though. In AFFC everyone there made the trip down the mountain because they didn't want to have to be there during the winter. And in the Alayne TWOW chapter everyone was in some other castle (I'm not going to bother looking it up but somewhere else in the Vale). So I guess it gets pretty brutal up there in the winter, being so high up and all.

Budget increase, and increase in CGI quality. That and a lack of back logging. They likely never thought they'd have to deal with the Eyrie again, but the thought of Lysa getting flung through the moon door was too tempting to deny.
